Kindlegen is an unnecessary pain in the ass-there's no reason to be putzing with the command line when Calibre has a more powerful conversion process that's easier to use. Comic books and extremely complex layouts may require some attention, but the rest are dead simple.

Also, if you're a power user or plan to have more than a couple hundred books, you're going to want to use Calibre anyhow.
